Currently for diaPASEF analysis with OpenSwathWorkflow, we need to convert the TDF files to mzML using diapysef.
There are many different conversion tools, tdf2mzml, timsconvert, and of course msconvert. However, these all handle the ion mobility data differently, which is why we still use diapysef, because we output the full ion mobility array and use it during OpenSwathWorkflow data extraction and scoring. The caveat is diapysef does the conversion all sequentially, mainly in part due to MSExperiment not being pickable (at least at the time, not sure if it's changed now), so conversion can be rather slow.
This of course can all be remedied/forgotten once mzpeak is established, but for the interim, would be nice if OpenSwathWorkflow had direct access to the TDF
