Pull out all hard coded paths into arguments or config file

Should use the current working directory to set the default path. The path to cmtk should also be discoverable (and then passed on to commands submitted to gridengine).

@axtimwalde @bogovicj if you do any work getting the pipeline to run at Janelia, a PR for this would be welcome.
